NEB ULTRA II adapter trimming with trimmomatic
Hi
I would like to trim shotgun sequences ( NEB Ultra II tagged) with trimmomatic, but I am not sure which settings to use. Do I need to write my own adapter file, or does one of the TruSeq files that come with trimmomatic also work for NEB Ultra adapters?

E.g. start with Low percentage of Illumina reads retained after trimming with Trimmomatic and then go forward.
