Cnvpartition Confidence Threshold

Hi all,

I'm looking for an explanation about the confidence threshold of CNVPartition. Does anyone know how is it calculated ? Is it intensity or CNV's length dependant ?

I can't find the information on illumina's website ....

You may also check the concept notes / description about the CNVPartition algorithm in the technical note from Illumina. AFAIK, it uses the intensity data.

Any idea if PennCNV-Affy also calculates anything like a confidence score for their CNV breakpoints?

This sounds like a question best posed to Illumina. Your sales rep, if s/he is good, should be able to direct you to the person who can supply as adequate answer. So, pick up the telephone and make a call!
