Thanks, I didn't find it myself. Shame is a bit out of date.
Can anybody please suggest some good resources (guides, tutorials, online courses, books...) for NGS pipelines and workflows? I'm interested in both RNA-seq and ChIP-seq but, given the huge number of tools available and steps involved, I don't really know where to start.
Bonus points if it's R/Bioconductor, but I'm mostly looking for a "golden standard" of NGS data processing and analysis.
Thank you!

Just one of many good resources:

When I did RNA-seq for the first time, this tutorial was pretty helpful.

Nice one, thanks!
Maybe the NGS WikiBook is be useful for you. There is a recent publication about it.
Thanks, this really looks like what I'm looking for. Looking forward to see it completed.
