multiple genome sequence alignment tools

hii everyone I am working on bacterial genomics and i have ~ 50 draft genomes and i want to align them. Can anybody suggest me the tools which take submission of all these draft sequence in a single batch simultaneously i want to use it for recombinational analysis. please suggest how i can use it in RDP software. Thanks in advance....

rna-seq next-gen alignment sequencing blast

you can try mafft

MAFFT is a multiple sequence alignment program for unix-like operating systems

what do you mean by

please suggest how i can use it in RDP software

If you mean that you can not install the software on your server or local machine, If your data is small you can run it I think, but if it is large amount you should install it on your machine or server or try EC2

RDP is a recombination detection and analysis method. I want to use aligned sequence for the detection of recombination.
