DNA size on Miseq

Would you please guide me about the size dependency of illumina Miseq ? Is it possible to sequence ~6MB DNA using Miseq?

Yes, easily - but its not quite that simple.

You can get roughly 30 bacterial genomes (about 4.5-5 Mbp), at 30X coverage from a MiSeq run. If you want higher coverage, it obviously drops.

Yes, but it depends on the desired coverage. Use the Illumina Coverage Calculator to help planning your experiment. E.g. given your 6Mb genome, with a desired coverage of 50x and 5% expected duplicates, you could pool ~23 samples with one v3 2x150bp kit.
