I don't think the tag "software error" is accurate here. Your question contains insufficient information to get an answer, please elaborate on the data you have and what you aim to obtain.

Now, explain this again but imagine you are explaining this to a bioinformatician who doesn't know anything about the research topic you are doing. As Pierre already asked: we don't know what MLST means and what's in the database. We don't know which data you have.
And don't forget: AAA (Always Avoid Abbreviations).
MLST (Multilocus sequence typing database http://saureus.beta.mlst.net). Here around 80 different microbial data is present. I would like to make vcf files trimmed, aligned sequence files deposited here.

Multi Locus Sequence Typing. It is an unambiguous characterizing tool for bacteria, uses internal fragment of housekeeping genes.
