Lemon-Tree algorithms for identification of regulatory genes

I have performed WGCNA analysis and got 11 modules. in these modules, I want to identify regulatory genes. could anyone help me regarding this? I don't know how to do this.

chip-seq rna-seq r next-gen genome

I changed this to a "question" because that's what it is. What's up with the "Lemon-tree" in your title? Is the data derived from Fools garden?

Does that paper not tell you how to use the algorithm?

Whether you decide to use the same methodology, try with: http://bioconductor.org/packages/release/bioc/html/goseq.html I don't know your R level, but browsing this vignetter, the use is pretty straightforward.

Hope this helps..
