Hello i want to know that generally for find protein conserve domain by the multiple sequence alignment but for find conserve domain if first i will convert these protein into m-rna and then MSA of among these m-rna sequence. after MSA the mrna region which will we be conserve in result, can be use these conserve mrna sequence for modelling a protein.

sir i want to know that can i use mrna sequence of any proteins for find out conserve domain. (Multiple Sequence alignment ).

Conserved regions are more likely to be found in proteins. Because of synonymous variations (mutations) in DNA/RNA you can better not use the DNA/RNA sequences but first translate it into protein sequences.

pradeep13march : If you already have protein sequence why are you back translating that into mRNA?
