Hello Bioinformaticians,
Iam under pressure to meet a deadline and hence have very limited time to work out a pipeline on my own. This is my first miRNA sequence analysis and so was looking if someone already has a published/updated pipeline for Illumina small rnaseq data. This would really really help me. This is the first analysis (so simple regular miRNA analysis is OK) and I can work on digging deeper later.
Please help if you know/have any.

What organism? If it's mouse or human, you might as well launch a BaseSpace app: http://www.illumina.com/content/illumina-marketing/amr/en_US/informatics/research/sequencing-data-analysis-management/basespace/basespace-apps/mirnas-analysis-1001000.html - I think this is still free for the time being. If not, then the app workflow might give you some ideas of how to approach this.
