Do you think if it is wise to search for a common network between various datasets? You imagine I am going to see if there is a common gene regulatory network between drought, heat and salinity stress in arabidopsis thaliana?

My guess would be that you will find a set of genes activated by almost any stress imaginable (= heat shock proteins), going up in all your conditions. Second, because all three conditions will potentially be able to screw up osmolarity inside of cells, you may get another set. And who knows, maybe 2 out of the 3 conditions are more similar in the mode of action, so you may get this as well.
