You should probably write to the Trinitymailing list. From the previous post, Brian (Trinity lead developer's) answer:
I think any of the modes should serve your purposes. My personal preference is the new
--PasaFlymode, though, which provides a nice balance between numbers of isoforms reconstructed and sensitivity for full length transcript reconstruction
