Welcome to biostars and to bioinformatics in general -- it looks like you are just starting your journey here, and there's a long (and fun) road ahead of you. This question is too broad for anyone to really provide you a good answer, however you might consider starting by reading up on some research around the topic you are asking about. A good place to start for these might be the publications being generated by the TCGA, a list of which can be found here.

There are a wide variety of methodologies and tools listed in these papers, and the references found therein will keep you busy for quite some time.
