I am trying to find more datasets to analyze and create a molecular network. Are studies with mRNA and QTL methods studies acceptable for this search or am I just wasting my time?
Your questions is vague. There are very many possible approaches to generating meaningful molecular networks. These do include use of mRNA expression data and QTLs e.g. PMCID: PMC3937098
