Over the past year, I've been building an RNA-seq analysis platform called NotchBio.
The platform currently supports:
- RNA-seq quality control
- Alignment and quantification workflows
- Differential expression analysis (DESeq2)
- Gene Set Enrichment Analysis (GSEA)
- Cell line analysis
- PCA, heatmaps, volcano plots, and other visualizations
- Publication-ready exports
I've reached a point where I'd really like feedback from experienced bioinformaticians rather than just friends and colleagues.

BioJupies from the Ma'ayan Lab has been doing most (if not all?) of what this tool does for free for years (and also some extra things tied to other tools from the lab).

You're right. BioJupies is close to what we do. We have a better user experience, comparison of multiple runs, tweaks without editing code or notebook lines, and the ability to import any NCBI dataset without needing to download/upload.
The experience is different in terms of project management, team collaboration, MANAGED COMPUTE is the biggest factor. Since we process data through cloud computers, the whole process takes 15 mins for heavier runs until you have customizeable results, and cell line analysis.
