Blast with parameters set to identify distant homologs? But if they are truly novel genes, what are you getting out of this search for most similar homologs if you do manage to get a low similarity hit? It seems like it wouldn't mean much biologically, but maybe I'm missing something.
The goal is to translate these findings to searching for novel genes/pathways in humans/patients. Although I can not think how
