Monoallelic expression can be seen as an extreme instance of allele specific expression. Among the tools that are out for this, I used Allim and contributed to the development of BayesASE. I like very much (of course!) the tool I helped developing, but you need some skills in managing moab scheduling systems to fully exploit it.
