how to extract the phase 1 sites of codon aligned derived from PAL2NAL

Hi all,

As the title mentioned, I have thousand of codon alignments converted from the alignment of protein sequences by PAL2NAL. How to extract the phase 1 sites of codon and concentrate to a supergene?
