I think it depends on your goal of research. The difference of biological process and pathway is biological process explain how or what the process in certain pathway, while pathway only explain the mechanism(s) that might be occured.
RNA-Seq will be a great tool to do modeling of biological process, while also involve the pathway itself on your research.
