I have an agilent Chip on chip tiling array data and wonder if there is a GUI based workflow out which can help me to analyze the data. Thanks

Does your institution have any commerical licenses? I know Partek has a Chip-chip workflow. I think GeneSpring might also have similar functionality.

I haven't tested it myself, but I believe CisGenome is an open-source tool that can also help you:
