I want to visualize all prokaryotic genomes (20) using BRIG (BLAST Ring Image Generator) with all syntenic regions. I am getting just single map for 1 genome. For two genomes, It is asking blast options and takes two files as input i.e. query and reference file. What about blast options for multiple genomes? What blast options needed to entered? and how to get each syntenic region as coloured output?
Anyone having experience, Please help. I have NCBI BLAST+ installed. (I am using win 7.)

Hi /Vari,
As far as I know, you need to add one ring/genome you want to compare. The rings will individually be compared to the reference genome that you assign. Also as you are adding rings, the box below will need to have the data file for that particular genome (ring you added).
Asked 2.3 years go, doubt you still looking for an answer but, I am using it now, so thought it might help. I'm having some issues myself with annotation.
