but, you know the gene/variant that causes the disease, or are you trying to define it?
we some causative genes but there are also unknown genes which probably cause to disease. Indeed we want to calculate heritability in a population based on pedigrees.
Different statistical analyses (e.g. regression and hierarchical anova) could estimate the heritability based on the phenotypic trait variance depending on the relationship between individuals (population sampled) and environmental factor. In this case, any statistical software could perform those analyzes, but I always prefer R. For pedigrees see Chapter 27 "Variance-Component Estimation with complex pedigrees" (Linch & Walsh 1998).
