Assembly based structural variants detection

Hi, I want to use assembly based structural variants detection tools like syri or mum&co to call structural variants by comparing the denovo assembly of genome with the reference genome. I am working with circular genome of bacteria. The de novo assembly of genome doesn't have the same start point as reference genome. I wonder if I need to fix the start point using some tools like circulator to fix the start point before calling the structural variants. Any suggestion will be appreciated. Thanks
