Finding molecular divergence

I need to find the molecular divergence between different strains of the same viral species. They are not whole genome sequences I have no idea where to start. Can someone help me?

I have sequences from the RdRp gene region of BtCoV. Sanger sequencing method was used. and Some of the data were retrieved from NCBI Thank you

I suggest PubMed and your favorite web search engine, e.g. using a query like "phylogenetic analysis virus tutorial"
