How to make VAF plot?

Hi,

anybody know how to make a plot like this? https://www.nature.com/articles/s41588-019-0375-1/figures/3 (the VAF plot), especially with a dataframe where 1-column in non-unique rows (genes repeated) and their respective VAFs??
