Direct vs Indirect annotations of a term in GO (Gene Ontology) Database

Reference to the Paper. Following concepts are introduced.

  1. For a particular protein a number of terms are retrieved from the GO(Gene Ontology) Database.
  2. For each term its ancestors are combined to form a set using again from the GO database.
  3. Then there would be a GO graph based on that terms and author only used is_a or part_of relationship only between two terms.

So the conclusion is that there would be a graph based on that terms. Now my confusion is that for a term what is its direct and indirect annotations because the author mentioned in the paper that any term can be directly and indirectly annotated by any of its descendants. So what does that mean? I am NOT getting this?

Its really a twisting concept I mean one can understand that a gene can be annotated by a number of terms or a set of terms annotate a gene and hence a number of proteins because there is many to many relationship between gene set and protein set but to say annotation of a term is really I am not getting?
