How to calculate ALT_F1R2, ALT_F2R1, REF_F1R2, REF_F2R1??
Is there any way to calculate ALT_F1R2, ALT_F2R1, REF_F1R2, REF_F2R1?? I was trying to calculate the F1R2 F2R1 from sam files but they are giving only for the reads which are starting from that position given in the sam not from a specific position. Is there any way that I could tag the sam flags to the sam pileups?
