Isn't this insane to do this on metastatic melanoma, a subtype with such high mutation burden? But what can I do except just doing it, because the order is from boss, and communication is impossible.

Just tell your boss "yes I can do that, but you should take into account that the results might not be reliable because..."

After "because", there will be scientific explanation that involves statistics, and he refuses to hear any bioinformatics, or statistics, or mathematics in any occasion. He is 100000% pure biologist.

Make sure you have it on paper/email that you told him this. As such you are not to blame (?) when things go wrong later on.

You don't need to dive in to any statistics to convince even the purest of biologists that an n = 2 is going to show absolutely nothing. You'd need at least n = 3 to show that a single datapoint is a potential anomaly!
