Hello, anyone can suggest me a tool (R package or whatever) to do power analysis for QTL SNPs GWAS? Thanks!

Sure, you should be able to do some power analyses with one or more of these:

• Genetic Power Calculator (online)
• CaTS -- Power Calculator for Two Stage Association Studies (download executable)
• qtlDesign (R Programming Language)
• PS: Power and Sample Size Calculation (download executable and install)
