differential gene expression analysis

i performed Rankprod for Differential gene expression analysis b/w normal and test samples of zebrafish, and i got up regulated and down regulated genes. but i found some genes are commonly present in both up and down regulated genes. how it possible that there are commonly present????????/

Were you testing at the transcript level? How else could you find the same gene going both ways in the same dataset?

BTW, unless you have a LOT of samples, you're strongly encouraged NOT to use rankprod.

I am working on expression array samples downloaded from ncgi geo and I have 45 test samples and 38 control samples
