How to perform quantile distribution for two species complete protein sequence in R

I need to perform quantile distribution in complete protein sequence data sets of two microorganism.

Please expand on your hardly intelligible one sentence question. The combination of most of the terms doesn't make sense to me. Otherwise priming this for closing.

I am studying protein sequences of various species in its atomic level (C,H,N,O,S). I would like to know which atoms are used by particular species - means which is getting assimilated via metabolic pathways.

To analyse this. I need to do quantile distribution,.
