The epigenetic includes histone modification and methylation and so on, and the epigenetic data can play some role on the gene regulation. I have seen some papers about the about the histone modification data play a role in gene regulation network, but I haven't seen many papers about the research on methylation on gene regulation ( on site level, not the genome wide ).

So what is the difference between histone modification and methylation in research of GRN? Or could you recommends some papers about the methylation on gene expression?

Please also keep in mind that Promoter methylation and gene body methylation are not the same thing.

Promoter methylation generally indicates the gene is silenced.

Gene body methylation generally correlates with active transcription.

Methylation is thought to prevent transcription initiation. People sometimes get sloppy when discussing DNA methylation.

Thanks for your reply. That's the first time I know the difference between promoter and the gene body actually.

There are a bunch of papers looking at site-specific methylation changes in the glucocorticoid receptor (that has a number of psychological effects). Just search pubmed for that for a number of examples.

There are tons of papers you just have to search.

Example: this is recent concept on methylation and gene expression
