Job: Cancer Bioinformatics Engineer at Massive Bio - contract basis

Massive Bio is a healthcare informatics startup specializing in designing best practices and customized workflows for cancer diagnostics, that interpret genome sequence data and deliver simple and intuitive clinically relevant reports, closely integrated with patient specific clinical information. We started our journey with cancer but our workflows can be extended for other therapeutic areas, that benefit from next-generation sequencing (NGS) platforms.

We are seeking a Bioinformatics Engineer on a contract basis specialized in Cancer Genomics, to develop Bioinformatics Workflows and perform related Development Operations (DevOps) and System Administration (Sysadmin) services.

Contract duration and pricing will be detailed after understanding your capabilities, when the scope of the assignment is detailed. Applications by contract organizations are also allowed.

Responsibilities:

  • Provisioning and orchestration of compute resources, storage, and network capacity on cloud-based and on-site servers.
  • Design and development of bioinformatics workflows following best-practices for:
    • Quality control of NGS data and associated metadata.
    • DNA sequence alignment and localized re-assembly.
    • Somatic variant calling for point mutations, small/complex indels, CNVs, etc.
    • False-positive filtering while preserving high sensitivity.
    • Standardization and consolidation of various variant annotation sources.
    • Management of databases for sample, sequence, and workflow metadata.

Qualifications:

  • 5 to 10 years of experience in Bioinformatics Engineering with a strong understanding of cancer genome informatics; 3 to 5 years of industry experience or a proven track record in the appropriate field is required.
  • Expertise in one or more cloud hosting APIs and CLI tools like Linode's CLI, Amazon's EC2 API, Google's gcloud, or DigitalOcean's HTTPS request API.
  • Experience with one or more configuration management tools like Ansible or Puppet.
  • Experience with continuous integration with tools like jenkins, bamboo, or travis-ci.
  • Experience with bioinformatics workflow managers like Ruffus, SnakeMake, or bpipe.
  • Good design sensibilities for reproducibility, modularity and workflow idempotence.
  • Bachelor's Degree in Computer Science, Software Engineering, or a related field. A master's degree or higher is strongly preferred.
  • Strong analytical and reverse engineering skills for troubleshooting technical issues.
  • Mastery of Unix, Python, and Perl is required.
