Setting cut-off value

So, I am doing an assignment where I am comparing a library of mutant genes between the lungs and spleen based on their read counts and identify genes essential for dissemination of the organism from the lungs to the spleen. However, I need to set a cut off to filter out genes with very low reads. Could anyone give me any advice on how I am supposed to do that using R? I am very new to programming and I really need some advice on how to go about this issue.

What data are this, what kind of analysis are you running, what did you try and where do you get stuck? Did you follow manuals of any tools that are standard (if existing) for that task? Is that RNA-seq?
