If you refer to pathways/GO analysis, I would recommend GSEA.

For GO/pathway analysis and GSEA (as mentioned in a previous reply) I've always found webgestalt really easy to use.

On WebGestalt you perform a pre-ranked GSEA, where you input already computed logFC values for each gene. In a proper GSEA you instead input a matrix or normalized read counts with all genes as rows and all replicates as columns.
