Reproducing Verhaak Classifier

Hello,

I am currently writing my masters thesis on investigating the spatial consistency of transcription based methods for Glioblastoma. I have been given an RNASeq dataset of a patient with three samples taken across three time points. As a section of my thesis, I want to investigate if classifiers will assign the same classification to the different samples.

In order to accomplish this, I want to use the methodology from this paper https://pubmed.ncbi.nlm.nih.gov/20129251/ (Verhaak et al.), but I cannot seem to find any methods to do this.

Additionally, I would like to attempt to identify samples as IDH-Wild Type or IDH-Mutant based on the RNA-Seq data, but I am not sure if this would be possible.

Any guidance on how to go about this would be very helpful. Apologies for the vague question, just have been reading papers and am not sure where to start.

Best,

Matthew
