Ribosome typically covers ten codons, and the A-site is found to be at the 6th codon position. However, due to the stochastic cleavage/digestion, different lengths of fragments can arise. So, in this case, assigning A-site at the 6th codon position can lead to an erroneous result.

I have gone through the literature, and I did not find a way to assign A-site to the ribosome protected fragments in the case of E. coli.
