How long time does it take the Alignment of 3 groups hg using RNA-Seq Alignment App in illumina?

Hello,

I uploaded 3 samples (each one R1, R2) in RNA-Seq Alignment App to run. After 5 hours, it is still running. How long time is the approximate time of alignment?

If you're really curious about this sort of thing, you might first perform a test next time. Upload a small sample of your data (5%). This can give you a sense of what completion looks like, and a sense of a time frame. Time may not be perfectly linear, but you can at least form an estimate.

I assume you are asking about BaseSpace? I don't know what kind of hardware resources you have in BaseSpace but it is normal for large human datasets (millions of reads) to take several hours even on standalone servers with multiple cores.
