copy number variation and aneuploidy
Hi everyone,
I'm doing copy number analysis and I'm confused about what to do about aneuploidy. I thought that I could take >2 copy number as gain, but now I don't know if this applies to samples with aneuploidy. For example, for a triploid sample, would >2 still be a gain or would this not be classified as a copy number change since it's a different type of abnormality. It would be wonderful if someone could help.

I would say it is called polyploidy, not aneuploidy. A deletion of genetic material is called a loss, an amplification gain, so for triploid organism <3 copies is a deletion and >3 is a duplication
