Watterson Estimate VCFs with different coverage
I have two VCFs with differing depth of coverage. I would like to compare Watterson's theta estimates between the two VCFs, but I am worried that I will have an underestimate of theta for the lower coverage VCF. Can anyone recommend a software that takes a VCF as an input and outputs Watterson's estimate, while accounting for read depth? Thanks.
