This question seems overly broad and more about molecular evolution that bioinformatics per se. I did my PhD in molecular evolution and this is the sort of question that takes study to really get a good answer too. You should have a good understanding of evolutionary theory and phylogenetics to build and interpret phylogenetic trees.
