Assume I have a non coding gene and a coding gene that are located in close proximity on the same strand but are transcribed in opposite directions... Is this possible? I think not because RNA-polymerase goes only in one direction... However, Bidirectional LncRNAs are divergent with the protein-coding gene and are oriented head to head with a protein-coding gene within 1,000 bp (http://www.arraystar.com/Services/Services_main.asp?ID=248)... Can somebody explain how this is possible?

Somehow not completely incorrect, but: DNA is double stranded and transcription can occur from both strands: http://en.wikipedia.org/wiki/Transcription_(genetics)
"but are transcribed in opposite directions..." isn't that a contradiction to your question? I think you should give more details or rephrase your question.
Yes, possible. Both prokaryotic and eukaryotic genomes have similar features in this regards (same strand + opposite directions). You need to find the 'regulatory elements' in the "intergenic regions" of the 2 CDSs/ genes that you have mentioned/ found. Its more possible because lncRNA and Proteins-coding gene would surely "have different control mechanisms/ regulations" . And unless missing out in assembly, there must be 'traceable genetic elements' denoting their control in those 'intergenic regions' (and surely 1000 bp of such regions are huge enough to accommodate a loads of things over there) !
