How To Find The Most Commented Papers For A Given Keyword

How can one find, for a given keyword (molecular dynamics, docking, etc) which are the articles with more comments on the web?

Comments where on the web? Do you mean citation z-score?

yes, on the web, not talking about any score, just number of times commented in different web sources

You may have a look at AltMetric Explorer, a tool that tracks how many times an article is cited on blogs, twitter, google+, mendeley and other social communities.

Unfortunately, the tool requires a paid subscription in order to use it for large scale analysis. I think that they were in doubt whether to make it free or not, but in the end they chose the paid service business model. In any case, you can try their bookmarklet for free, or maybe you can just contact them and ask if they allow you to try the service for a while.

altmetric looks really good, but I do not want to check metrics for a concrete paper; I just want to know for a specific field, which is the most commented paper

yes, you can do that with the paid version. I was a tester in the beta version, and it allowed to do exactly that, including receiving weekly updates on new papers. Sorry... maybe your institution can pay the subscription for you :-(
