How to analyze metabolome data?

Hi,

Can anyone please point me to the right direction on how to process my metabolome data? What I received was a Excel spreadsheet as shown below.

I tried using MetaboAnalyst and was able to at least analyze the statistical parts. But I was unable to perform enrichment / pathway analysis.

Viewing my data, I noticed some metabolites have duplicates with different TMS. For example, I have Glutamine-3TMS and Glutamine-4TMS and I have Glucuronic acid-meto-5TMS(1) and Glucuronic acid-meto-5TMS(2). What do these different TMS or duplicate means?

I'm not really familiar with metabolomics, so could someone please share some resources for my understanding?

I see. If those are derivatives, which values should I use for the analysis? For example, Glutamine-3TMS and Glutamine-4TMS, how can I combine those results? Or do I have to pick 1 derivative to use?

Someone else will have to answer that since I don't know anything about metabolomics. I just posted those links to add some information.

Could seek advice from the core facility or company who ran the experiment. Often, these metabolites are by-products of the same pathway. In metabolomics, there is still much to be done - we still do not know the identity of ~90% of the metabolites that can be identified in blood. If you check my publications, you'll find a few metabolomics studies, so, you could follow those, too.
