how to binning non-redundant contigs set?

in the binning process, the input file is two sample` s fasta file and coverage file, so the binning is individual sample, now i want to binnng non redundant contig set, so the input is only one fasta file, but the coverage files are multiple, so how to solve this problem.

I think you will need to provide more information as it is not clear what you are trying to do. For example, more details about your procedure: how do you get contigs; how do you map the reads and calculate the coverage; what program is used for binning?

When I bin contigs, there is a single fasta file with multiple contigs, and a single coverage file. I never encountered a situation that you described. Even if you have multiple mapping files, it is always possible to process them so you get a single coverage file. As I said, more details are needed to answer your question definitively.
