Multiple genomes alignment
I have 37 bacterial genomes. I need to do multiple genomes alignment (MGA). Some of the genome are present in contigs. Can anyone suggest how to perform MGA?

Give Mauve from Darling lab a try, if you are interested in higher level organization changes.
Generally any time anyone is trying to align multiple full genomes, the end goal can be accomplished in quicker and more robust ways. There are essentially no tools that can align that many full genomes with any kind of single nucleotide accuracy in a reasonably timeframe.
What is the objective here?
