Hi,
I downloaded annotated-mutation information from TCGA-GBM (mutect2).
I found some dbSNP_RS is NA and novel.
Should I remove these mutations?

Absolutely not. Just because something is not in the dbSNP doesn't mean it is not meaningful, in contrast, it can be an interesting variant.
