How to generate a coverage file using CovGen

I want to run MutSigCV to seek driver mutations.However,when I use MutSigCV's coverage file,there is a warning"NOTE: 5178/16113 gene names could not be mapped to coverage information. Excluding them."So I want to create my own coverage files.But I can't understand the documentation on GitHub and it is too brief.Can anyone here help me?I will be very grateful!
