I have been following papers related to Hi-C and so far I have just seen people talking about genome compartmentalization, TAD organization and Identification of cell-type specific cis interactions to understand spectrum of context dependent changes. I was just wondering is there anything else that one could do with that data if I have 2 or more cell types involved in a a developmental process in general?
Not what you are asking actually, but I always found it most useful to choose the experiments and data based on the scientific question and not forcing a scientific question into existing data. Do you have a topic or some details you can share?
I want to identify the interactions that are playing significant role in cell-type specificity (not exactly what Fit-Hi-C or other similar methods do). I was wondering any network approach could help. or cluster purity kind of approach? I also want to see the effect of these interactions in the 3D organization of the genome.
