Is this related to annotation and genetic variants ?

I guess you started edgeR from count data?

RNA-seq data analysis starts from raw sequencing data (fastq files). This can be obtained from NCBI or ENA (e.g. Fast download of FASTQ files and metadata from the European Nucleotide Archive (ENA) ). I suggest you start with reading this workflow to get the basic concepts. edgeR has outstanding documentation which can by found via google.
