Hi All, Given I have nucleotide and protein sequence for any gene, are there any tools to construct gene structure along with intron, exon and domains?

For modelling the protein structure / conformation from a protein sequence, take a look at the various algorithms listed at the The Protein Model Portal. There are also a whole host of other tools listed HERE.
For your nucleotide sequence, use GENSCAN in order to predict introns and exons. You can also BLAST the sequence to see which parts map to introns and exons.
